Other companions still talk about her as if she was my companion and her tent is still in my camp. You won't lose anything major. Jaheira is available as a companion in Act 3 (and there's another companion you can't recruit without her). You won't be able to complete her personal quest. In one play through I attacked Moonrise from second floor, which triggered the harper assault on the main floor. The two combats were not synchronized and harpers were getting massacred as I infiltrated. You probably triggered the assault, weren't aware, fast traveled and voila, dead Jaheira.
